This is a modern compound, coined in the early 1990s as the World Wide Web spread beyond research labs into everyday life. The first element, 'web', is a native Old English word, webb, meaning a woven fabric; it was applied to the interconnected pages of the internet because they form a vast tangled network, much like the threads of a spider's web. The second element, 'site', came into English through Old French from the Latin situs, which meant 'position' or 'a placing', so a website is literally a 'place on the web'. The spelling trap lives entirely in that second half: 'site' sounds exactly like 'sight' (vision) and 'cite' (to quote), yet only the location word belongs here. By the late 1990s the term had settled into one solid word, dropping the earlier hyphenated 'web-site' and two-word 'web site' forms.
