The word is built on the verb deny, which English took from the Old French denier, itself descended from the Latin denegare, meaning 'to refuse outright' or 'to say no firmly'. That Latin verb combines the intensifying prefix de- with negare, meaning 'to say no' or 'to deny', the same negare that lies behind 'negative' and 'renege'. By the late 1400s and 1500s English speakers were adding the native prefix un- (meaning 'not') and the French-derived suffix -able (meaning 'capable of being') to form undeniable, literally 'not able to be denied'. The spelling keeps the i of deny softened to a single i before the suffix, which is the small trap, since the e of deny disappears entirely.
